Yes, ninjas would win in a one versus one because they were trained to assassinate. They wouldn't kill multiple people in a short amount of time, though. That was the Samurai's job, to face head on and fight to the death or commit suicide in shame of capture or defeat.

Besides, Pirates have muskets. Which take about twenty seconds to reload (if you're fast). Potentially, that could mean that they're slower than ninjas, but keep in mind - muskets are ranged.

Yes, but pirates are also quite drunk on rum, and many of them are afflicted with scurvy. And those hook-handed pirates would have a tricky time handling muskets.

Are you suggesting that a pirate could pick off a ninja with a cannon from the water? They'd be lucky if they could hit a barn from that far away.

but ninjas couldn't swim out far enough to get to the boat.

though I am in favor of pirates, arguably, couldn't they use their stealthy maneuvers to sneak on the ship and ambush the p-irates?

yeah, they could swim out all stealthy, but the pirates would be far from shore in cold water and they could just start sailing away once they believe all the ninjas to be in the water...
and then the ninjas all die.
